Yeah that's how it should work, you got the right idea.
How exactly are you getting the two mics plugged into the line in? some kind of adapter?

You can use the pre-fader aux sends to create a mix independent of the big faders. Plug the aux sends for whichever aux channel you are using into the headphone amp.
