Yeah that's how it should work, you got the right idea.
How exactly are you getting the two mics plugged into the line in? some kind of adapter? |

You can use the pre-fader aux sends to create a mix independent of the big faders. Plug the aux sends for whichever aux channel you are using into the headphone amp.
